I am also trying to do this, only I'm using a PowerA wireless controller. Turn off the switch controller, launch pj 64 from steam, and then turn your controller back on and it should work. Also have you switch controller synced and setup with steam. Easiest way is to add pj64 to your steam library. Basically the program is a driver for the controller to be recognized as an Xbox controller, it should work for both Steam and Non-Steam games. If your PC doesn't make a noise when you plug in the controller, I don't think Steam would be able to recognize your controller, if it does, might want to check the control panel to see if your PC recognizes the controller. When I plugged it in through USB, my pc did not show or acknowledge that it was connected. Make sure to check plugged when configuring the layout. After connecting the controller through PC and recognizing it on the Betterjoy program, PJ64 should easily recognize the controller when configuring the button layout. For BetterJoyDownload the zip file corresponding to your os version and run the driver wizard before the program. For connecting and calibrating the controller, you can follow this guide.
